<article-title>Genome-Wide Analysis of Multidrug and Toxic Compound Extruction Transporters in Grape</article-title>

<abstract>
<p>Grape (<italic>Vitis vinifera</italic> L.) is an important fruit crop in the world. It is used as a table grape and is also used for raisin and wine production. Grape berries accumulate secondary metabolites, such as anthocyanins, tannins, and resveratrol, which are known as functional compounds for human health. Multidrug and toxic compound extrusion transporter (MATEs) transport secondary metabolites. MATEs also transport other solutes, including organic acids, and toxic xenobiotics, depending on cation gradient and play various roles in plants. MATE comprises 300&#x2013;500 amino acid residues and possesses a MATE domain and 8&#x2013;12 transmembrane domains. In the present study, 59 MATE genes were identified in the grape genome, and phylogenetic analysis revealed the presence of four groups of grape MATEs (Group 1&#x2013;4). Their information, such as gene structures, protein motifs, predicted subcellular localizations, and gene IDs of four genome annotations, that is, CRIBI v1, CRIBI v2, Genoscope, and Vcost v3, were annotated. The transport substrates and physiological functions of grape MATEs were estimated based on their homology with the analyzed MATEs in other plant species. Group 1 may transport toxic compounds and alkaloids, Group 2 may transport polyphenolic compounds, Group 3 may transport organic acids, and Group 4 may transport plant hormones related to signal transduction. In addition to the known anthocyanin transporters, VvMATE37 and VvMATE39, a novel anthocyanin transporter, VvMATE38 in Group 2, was suggested as a key transporter for anthocyanin accumulation in grape berry skin. VvMATE46, VvMATE47, and VvMATE49 in Group 3 may contribute to Al<sup>3+</sup> detoxification and Fe<sup>2+</sup>/Fe<sup>3+</sup> translocation <italic>via</italic> organic acid transport. This study provides helpful and fundamental information for grape MATE studies and resolves the confusion of gene IDs in different genome annotations.</p>

<title>Introduction</title>
<p>Grape (<italic>Vitis vinifera</italic> L.) is an important crop grown worldwide for table grape use and wine production. Grapes contain various secondary metabolites. For example, anthocyanins are responsible for the color of berries, catechins are responsible for the astringency of fruit taste, and resveratrol is responsible for disease resistance. These secondary metabolites also function as antioxidants and health-promoting compounds in humans. Plants produce these secondary metabolites and accumulate them strategically, defending against environmental stresses and pathogens.</p>
<p>The accumulation of secondary metabolites occurs <italic>via</italic> a series of synthetic enzymes and transport from the synthesis site to the accumulation site by the responsible transporters. Secondary metabolite transporters have been reported to belong to the following families (<xref ref-type="bibr" rid="ref36">Nogia and Pati, 2021</xref>): ATP-binding cassette (ABC) transporter family (<xref ref-type="bibr" rid="ref40">Rea, 2007</xref>), multidrug and toxic compound extrusion (MATE) transporter family (<xref ref-type="bibr" rid="ref37">Omote et al., 2006</xref>), major facilitator superfamily (MFS; <xref ref-type="bibr" rid="ref35">Nino-Gonzalez et al., 2019</xref>), NPF transporter family (<xref ref-type="bibr" rid="ref53">Wen et al., 2020</xref>) and purine uptake permeases (PUPs; <xref ref-type="bibr" rid="ref7">Dastmalchi et al., 2019</xref>). Some MATEs had been reported as antiporters using cation (H<sup>+</sup>/Na<sup>+</sup>) gradient and transport substrates from cytosol to apoplast or vacuole (<xref ref-type="bibr" rid="ref36">Nogia and Pati, 2021</xref>). MATE comprises 300&#x2013;500 amino acid residues and possesses a MATE domain and 8&#x2013;12 transmembrane domains (<xref ref-type="bibr" rid="ref42">Shoji, 2014</xref>). MATE is also called detoxification protein (DTX) in Arabidopsis (<xref ref-type="bibr" rid="ref26">Li et al., 2002</xref>) and is involved in the detoxification mechanisms of toxic compounds and heavy metals (<xref ref-type="bibr" rid="ref9">Diener et al., 2001</xref>; <xref ref-type="bibr" rid="ref26">Li et al., 2002</xref>), tolerance to aluminum toxicity (<xref ref-type="bibr" rid="ref30">Liu et al., 2009</xref>), iron homeostasis (<xref ref-type="bibr" rid="ref51">Wang et al., 2017</xref>), and disease resistance (<xref ref-type="bibr" rid="ref19">Ishihara et al., 2008</xref>).</p>
<p>MATEs are conserved in bacteria, fungi, animals, and plants (<xref ref-type="bibr" rid="ref18">Hvorup et al., 2003</xref>). Genome-wide analyses, that is, identification and characterization of gene families using genome data, provide helpful and fundamental information on gene families, including evolutionary history and diversity of gene families and their members, characteristics of encoded proteins, and their physiological functions. Genome-wide analysis of MATEs and gene numbers in plants had been reported, including 56 in <italic>Arabidopsis thaliana</italic> (<xref ref-type="bibr" rid="ref26">Li et al., 2002</xref>), 53 in <italic>Oryza sativa</italic> (<xref ref-type="bibr" rid="ref47">Tiwari et al., 2014</xref>), 71 in <italic>Populus trichocarpa</italic> (<xref ref-type="bibr" rid="ref28">Li et al., 2017</xref>), 117 in soybean (<xref ref-type="bibr" rid="ref29">Liu et al., 2016</xref>), 48 in potato (<xref ref-type="bibr" rid="ref25">Li et al., 2019</xref>), 67 in tomato (<xref ref-type="bibr" rid="ref10">Dos Santos et al., 2017</xref>), and 73 in <italic>Linum usitassimum</italic> (<xref ref-type="bibr" rid="ref2">Ali et al., 2021</xref>).</p>
<p>In grapes, only VvMATE1 and VvMATE2, which transport proanthocyanidins (<xref ref-type="bibr" rid="ref38">Perez-Diaz et al., 2014</xref>), and VvAM1 and VvAM3, which transport cyanidin 3-glycosides (<xref ref-type="bibr" rid="ref14">Gomez et al., 2009</xref>), have been reported. The numbers and functions of other grape MATEs are still unclear. Therefore, this study performed a genome-wide analysis of grape MATEs. As a result, 59 genes encoding MATEs were identified in the grape genome, obtaining useful information, including the gene IDs of different genome annotations, gene and protein structures, protein motifs, and gene expression profiles. In addition, the physiological functions of some MATEs in grapes were discussed with their gene expressions and transport substrates were estimated based on the homology with the analyzed MATEs in other plant species.</p>
</sec>
<sec id="sec2" sec-type="materials|methods">
<title>Materials and Methods</title>
<sec id="sec3">
<title>Identification of MATEs in Grape Genome</title>
<p>To obtain candidates of grape MATEs, BLASTP search (<italic>e</italic>&#x2009;&#x2264;&#x2009;0.1) was performed against the CRIBI v2.1 genome annotation based on the <italic>V. vinifera</italic> 12X.0 genome assembly (<xref ref-type="bibr" rid="ref1">Adam-Blondon, 2014</xref>) in Phytozome v13<xref rid="fn0004" ref-type="fn"><sup>1</sup></xref> (<xref ref-type="bibr" rid="ref15">Goodstein et al., 2012</xref>) using the amino acid sequences of Arabidopsis MATEs (<xref ref-type="bibr" rid="ref26">Li et al., 2002</xref>) as queries. Against obtained non-redundant candidates of grape MATEs, the presence of conserved MATE domain was confirmed by Pfam<xref rid="fn0005" ref-type="fn"><sup>2</sup></xref> (<xref ref-type="bibr" rid="ref11">El-Gebali et al., 2019</xref>) and by the Conserved Domain Database of NCBI (CDD,<xref rid="fn0006" ref-type="fn"><sup>3</sup></xref> Shennan <xref ref-type="bibr" rid="ref31">Lu et al., 2020</xref>). Among the candidates, the proteins with predicted MATE domain by both Pfam and CDD were identified as grape MATEs. Molecular weight and isoelectric point were estimated by ProtParam<xref rid="fn0007" ref-type="fn"><sup>4</sup></xref> (<xref ref-type="bibr" rid="ref13">Gasteiger et al., 2005</xref>). The number of transmembrane domains was predicted by the Simple Modular Architecture Research Tool (SMART,<xref rid="fn0008" ref-type="fn"><sup>5</sup></xref> <xref ref-type="bibr" rid="ref24">Letunic et al., 2021</xref>).</p>
<p>MATEs in other grape genome annotations, that is, the CRIBI v1, the Genoscope, and the Vcost.v3 were identified as follows. BLASTP was performed against the CRIBI v1 genome annotation based on the <italic>V. vinifera</italic> 12X.0 genome assembly in EnsemblPlants.<xref rid="fn0009" ref-type="fn"><sup>6</sup></xref> Whole protein sequences of the Genoscope genome annotation based on the <italic>V. vinifera</italic> 12X.0 genome assembly were downloaded from URGI<xref rid="fn0010" ref-type="fn"><sup>7</sup></xref> or those of the Vcost.v3 genome annotation based on the <italic>V. vinifera</italic> 12X.2 genome assembly (<xref ref-type="bibr" rid="ref6">Canaguier et al., 2017</xref>) were downloaded from URGI<xref rid="fn0011" ref-type="fn"><sup>8</sup></xref> and in house BLASTP was performed.</p>
</sec>
<sec id="sec4">
<title>Multiple Sequence Alignment and Phylogenetic Analysis</title>
<p>Amino acid sequences of MATEs of grape and other plant species (<xref ref-type="bibr" rid="ref26">Li et al., 2002</xref>; <xref ref-type="bibr" rid="ref45">Takanashi et al., 2014</xref>; <xref ref-type="bibr" rid="ref4">Biala-Leonhard et al., 2021</xref>) were aligned using the ClustalW program.<xref rid="fn0012" ref-type="fn"><sup>9</sup></xref> The phylogenetic tree was created by MEGA X (<xref ref-type="bibr" rid="ref23">Kumar et al., 2018</xref>) using the neighbor-joining model.</p>
</sec>
<sec id="sec5">
<title>Gene Structure and Motif Analyses</title>
<p>Gene structure (exon&#x2013;intron structure) was schematized using coding sequences (CDS) and genomic sequence of the grape MATEs by the Gene Structure Display Server (GSDS,<xref rid="fn0013" ref-type="fn"><sup>10</sup></xref> <xref ref-type="bibr" rid="ref17">Hu et al., 2015</xref>). The Multiple Expectation Maximization for Motif Elicitation (MEME,<xref rid="fn0014" ref-type="fn"><sup>11</sup></xref> <xref ref-type="bibr" rid="ref3">Bailey et al., 2009</xref>) was used to identify the conserved motifs in the amino acid sequences of grape MATEs. The parameters were set as follows: site distribution on zero or one occurrence per sequences, the maximum number of motifs was 12, and motif width is between 6 and 50.</p>
</sec>
<sec id="sec6">
<title><italic>In silico</italic> Gene Expression Analysis</title>
<p>The gene expression data in various organs, tissues, and developmental stages of grape by microarray analysis were downloaded from Grape eFP Browser (<xref ref-type="bibr" rid="ref12">Fasoli et al., 2012</xref>).<xref rid="fn0015" ref-type="fn"><sup>12</sup></xref> The gene expression data were converted to base 10 logarithm and then heatmap was created by using HemI 1.0 (<xref ref-type="bibr" rid="ref8">Deng et al., 2014</xref>).<xref rid="fn0016" ref-type="fn"><sup>13</sup></xref></p>

</sec>
<sec id="sec7" sec-type="results">
<title>Results</title>
<sec id="sec8">
<title>Identification of MATEs in the Grape Genome</title>
<p>To identify MATEs in the grape genome, BLAST searches were performed against the grape genome assembly 12X.0 (<xref ref-type="bibr" rid="ref1">Adam-Blondon, 2014</xref>) and genome annotation CRIBI v2.1 (<xref ref-type="bibr" rid="ref49">Vitulo et al., 2014</xref>) using Arabidopsis MATEs as queries. Consequently, 78 genes were hit in the grape genome. The presence of MATE domains in the candidates was confirmed using domain search tools Pfam and CDD. As a result, two of the 78 hits did not have a motif predicted by both Pfam and CDD and were therefore excluded from further analyses. Fifty-eight candidates predicted to possess the MATE domain by both Pfam and CDD were identified as grape MATEs and analyzed in further study. The 18 candidates predicted by either Pfam or CDD to possess the MATE domain are listed in <xref ref-type="supplementary-material" rid="SM1">Supplementary Table S2</xref>.</p>
<p>The whole grape genome was sequenced and annotated in 2007 (<xref ref-type="bibr" rid="ref20">Jaillon et al., 2007</xref>; <xref ref-type="bibr" rid="ref48">Velasco et al., 2007</xref>). Since then, the sequence information was improved from 8X to 12X in 2009 (<xref ref-type="bibr" rid="ref1">Adam-Blondon, 2014</xref>), and annotation was revised to CRIBI v1 (<xref ref-type="bibr" rid="ref21">J&#x00E9;r&#x00F4;me et al., 2012</xref>), Genoscope, CRIBI v2 (<xref ref-type="bibr" rid="ref49">Vitulo et al., 2014</xref>) and Vcost v3 (<xref ref-type="bibr" rid="ref6">Canaguier et al., 2017</xref>). Different annotations were assigned different gene IDs, and they were not unified. This has led to confusion in grape research. Therefore, the corresponding gene IDs in the different annotations were linked in this study.</p>
<p>A BLAST search of the 58 MATE genes identified in CRIBI v2 to the genes in the three annotations (CRIBI v1, Genoscope, and Vcost v3) was performed. Most genes showed 1:1 correspondence; however, some genes corresponded to 2. These genes are discussed below.</p>
<p>Two genes (VIT_217s0000g02990 and VIT_217s0000g03000) in CRIBI v2 corresponded to one gene (GSVIVT01008369001) in Genoscope (<xref rid="tab1" ref-type="table">Table 1</xref>), although these genes had a 1:1 correspondence in CRIBI v1 and Vcost v3. These suggest that the annotation of Genoscope may be miss annotation.</p>

<p>VIT_211s0052g01560 in CRIBI v2 corresponded to two genes (VIT_11s0052g01570 and VIT_11s0052g01560) in CRIBI v1, two genes (GSVIVT01029131001 and GSVIVT01029132001) in Genoscope, and two genes (Vitvi11g01693 and Vitvi11g01692) in Vcost v3. In the CRIBI v2 annotation, for VIT_211s0052g01560, eight splicing variants (VIT_211s0052g01560.1&#x2013;8) were suggested, and VIT_211s0052g01560.1, 3, 4, and VIT_211s0052g01560.2, 5, 6, 7, and 8 were derived from different genome positions (<xref ref-type="supplementary-material" rid="SM1">Supplementary Figure S1</xref>). VIT_211s0052g01560.1, 3, and 4 correspond to VIT_11s0052g0157 in CRIBI v1, GSVIVT01029131001 in Genoscope, and Vitvi11g01693 in Vcost v3. In contrast, VIT_211s0052g01560.2, 5, 6, 7, and 8 corresponded to VIT_11s0052g0156 in CRIBI v1, GSVIVT01029132001 in Genoscope, and Vitvi11g01692 in Vcost v3, respectively (<xref ref-type="supplementary-material" rid="SM1">Supplementary Table S1</xref>). From these results, we concluded that the CRIBI v2 annotation VIT_211s0052g01560 contains two MATE genes, and 59 genes encoding MATEs are present in the grape genome.</p>
<p>For the 59 identified grape MATEs, information was collected based on the 12X.0 genome assembly and CRIBI v2.1 annotation. The number of amino acid residues, molecular weight, isoelectric point, and the number of transmembrane domains of MATE proteins and splicing variants are summarized in <xref rid="tab1" ref-type="table">Table 1</xref>. The predicted subcellular localizations are listed in <xref ref-type="supplementary-material" rid="SM1">Supplementary Table S1</xref>. The number of amino acids was 262&#x2013;689, molecular weights were 28,382&#x2013;75,281, isoelectric points were 5&#x2013;10, and the number of transmembrane domains was 3&#x2013;12.</p>
</sec>
<sec id="sec9">
<title>Phylogenetic Analysis and Nomenclature</title>
<p>A phylogenetic tree of the amino acid sequences of 59 grape MATEs, 56 Arabidopsis MATEs, and the analyzed MATEs of various plants was generated (<xref rid="fig1" ref-type="fig">Figure 1</xref>). The tree revealed four groups of grape MATEs: 14 grape MATEs in Group 1, 28 in Group 2, 7 in Group 3, and 10 in Group 4. The 59 grape MATEs were named according to the gene ID in each group: VvMATE1-14 in Group 1, VvMATE15-42 in Group 2, VvMATE43-49 in Group 3, and VvMATE50-59 in Group 4 (<xref ref-type="supplementary-material" rid="SM1">Supplementary Table S1</xref>).</p>

<title>Gene Structure and Protein Motif</title>
<p>Exon-intron structures and protein motifs were shown with the phylogenetic tree generated by amino acid sequence homology (<xref rid="fig2" ref-type="fig">Figure 2A</xref>). The gene structures of grape MATEs were schematized in <xref rid="fig2" ref-type="fig">Figure 2C</xref>. The exon&#x2013;intron structures were conserved in each group. The MATEs in group 1 had 5&#x2013;8 exons and tended to have a long intron between the first and second exons. The MATEs in Group 2 have 7&#x2013;9 exons, with long introns between the first and second exons and between the second and third exons. The MATEs in Group 3 had a larger number of exons than the other groups, that is, 10&#x2013;13 exons. In contrast to Group 3, the MATEs in Group 4 have smaller exon numbers than the other groups, that is, 1&#x2013;3 exons.</p>

<p>Protein motifs of grape MATEs were analyzed and schematized, as shown in <xref rid="fig2" ref-type="fig">Figure 2B</xref>. Twelve motifs were identified in grape MATEs. Generally, the motif patterns in Groups 1, 2, and 4 were similar. The motif patterns of Group 3 were different from those of the other groups, suggesting that the evolution and function of Group 3 were different from those of the other groups.</p>
</sec>
<sec id="sec11">
<title>Transport Substrate and Physiological Function</title>
<p>As for plant species, such as rice (<xref ref-type="bibr" rid="ref50">Wang et al., 2016a</xref>) and flax (<xref ref-type="bibr" rid="ref2">Ali et al., 2021</xref>), the grape MATEs were classified into four groups. Previous reports (<xref ref-type="bibr" rid="ref50">Wang et al., 2016a</xref>) suggested that group members share characteristics and transport similar substrates.</p>
<p>Group 1 included AtDTX19, AtDTX1, and AtDTX6 in Arabidopsis, NtJAT1 in tobacco, and LaMATE2 in white lupin (<xref rid="fig1" ref-type="fig">Figure 1</xref>). AtDTX19 transports tetramethylammonium and protects the roots from toxic compounds in the soil (<xref ref-type="bibr" rid="ref9">Diener et al., 2001</xref>). AtDTX1 transports alkaloids, antibiotics, and toxic compounds (<xref ref-type="bibr" rid="ref26">Li et al., 2002</xref>). AtDTX6 transports paraquat and relates to paraquat tolerance (<xref ref-type="bibr" rid="ref54">Xia et al., 2021</xref>). NtJAT1 transports alkaloids, such as nicotine (<xref ref-type="bibr" rid="ref34">Morita et al., 2009</xref>). LaMATE2 is responsible for exporting isoflavonoids, such as genistein, from the roots to recruit Rhizobia (<xref ref-type="bibr" rid="ref4">Biala-Leonhard et al., 2021</xref>). These results suggested that grape MATEs in Group 1 are involved in the transport of toxic compounds, alkaloids, and flavonoids. VvMATE1 and VvMATE2 have high homology with LaMATE2, suggesting that VvMATE1 and VvMATE2 have the potential to transport flavonoids.</p>
<p>Group 2 included AtDTX41, AtDTX35, AtDTX33, and AtDTX25 of Arabidopsis and NtJAT2, NtMATE1, and NtMATE2 of tobacco (<xref rid="fig1" ref-type="fig">Figure 1</xref>). AtDTX41 is responsible for accumulating proanthocyanidin precursors in vacuoles and for anthocyanin transport (<xref ref-type="bibr" rid="ref32">Marinova et al., 2007</xref>). AtDTX35 is involved in flavonoid transport (<xref ref-type="bibr" rid="ref46">Thompson et al., 2010</xref>), and also reported to be a chloride channel (<xref ref-type="bibr" rid="ref55">Zhang et al., 2017</xref>). AtDTX33 also reported to be a chloride channel (<xref ref-type="bibr" rid="ref55">Zhang et al., 2017</xref>). AtDTX25 transports ascorbate to vacuole and relates to Fe transport to seeds (<xref ref-type="bibr" rid="ref16">Hoang et al., 2021</xref>). NtJAT2, NtMATE1, and NtMATE2 are involved in the transport of alkaloids, such as nicotine (<xref ref-type="bibr" rid="ref34">Morita et al., 2009</xref>; <xref ref-type="bibr" rid="ref43">Shoji et al., 2009</xref>; <xref ref-type="bibr" rid="ref41">Shitan et al., 2014</xref>). Based on these reports, the grape MATEs in Group 2 are considered to transport flavonoids and alkaloids. The possibility that the grape MATEs in Group 2 were involved in the transport of polyphenolic compounds will be discussed later.</p>
<p>Group 3 included AtDTX43 and AtDTX43 in Arabidopsis and ZmMATE1 in maize (<xref rid="fig1" ref-type="fig">Figure 1</xref>). AtDTX43 contributes to iron and zinc homeostasis by transporting citric acid (<xref ref-type="bibr" rid="ref39">Pineau et al., 2012</xref>). ZmMATE1 and AtDTX42 are responsible for the aluminum detoxification by transporting citrate (<xref ref-type="bibr" rid="ref33">Maron et al., 2010</xref>; <xref ref-type="bibr" rid="ref52">Wang et al., 2016b</xref>). These results suggested that the grape MATEs in Group 3 were responsible for organic acid transport.</p>
<p>Group 4 included AtDTX50 and AtDTX51 in Arabidopsis (<xref rid="fig1" ref-type="fig">Figure 1</xref>). AtDTX50 is responsible for the efflux of abscisic acid (ABA; <xref ref-type="bibr" rid="ref56">Zhang et al., 2014</xref>). AtDTX51 has been reported to contribute to auxin and salicylic acid (SA) signaling (<xref ref-type="bibr" rid="ref44">Sun et al., 2011</xref>; <xref ref-type="bibr" rid="ref27">Li et al., 2014</xref>). These results suggested that some grape MATEs in Group 4 function in the transport or signaling of phytohormones, including ABA, auxin, and SA, and play an important role in the grapes&#x2019; growth and defense response.</p>
</sec>
<sec id="sec12">
<title><italic>In silico</italic> Gene Expression Analysis</title>
<p>To understand the functions of MATEs in the growth and berry development of grapes, the gene expression in various organs, tissues, and growth stages of berries was profiled. Microarray data were obtained from the Grape eFP Browser, and a heat map was created (<xref rid="fig3" ref-type="fig">Figure 3</xref>). Although the genes of most grape MATEs were uniformly expressed in various organs, tissues, and growth stages of berries, some genes were expressed in specific organs, tissues, or growth stages of berries.</p>

<p>VvMATE31, VvMATE42, and VvMATE46 showed extremely high expression in all organs, tissues, and growth stages of berries, suggesting that they function as the major MATEs in grapes. VvMATE22 was highly expressed in seed and berry tissues at early developmental stages, and its expression decreased with development, suggesting that VvMATE22 function is important in young grape berries. VvMATE36 was highly expressed in pollen, and VvMATE50 expression was higher in the rachis than in other organs, although their expression was not specific.</p>
</sec>
</sec>
<sec id="sec13" sec-type="discussions">
<title>Discussion</title>
<p>Grapes are important fruits not only for eating but also for wine production. Polyphenolic compounds, including anthocyanins, catechins, and resveratrol, are important for the berries&#x2019; skin color and astringency and are functional compounds for human health. Therefore, grape berry content has a significant effect on grape quality.</p>
<p>As mentioned above, grape MATEs belonging to Group 2 may potentially transport polyphenolic compounds. Indeed, VvMATE1 and VvMATE2 (VvMATE31 and VvMATE30 in this study) have been reported to transport proanthocyanidins (<xref ref-type="bibr" rid="ref38">Perez-Diaz et al., 2014</xref>), and VvAM1 and VvAM3 (VvMATE39 and VvMATE37 in this study) have been reported to transport anthocyanins, that is, cyanidin 3-glycosides (<xref ref-type="bibr" rid="ref14">Gomez et al., 2009</xref>). Uncharacterized VvMATE38 in the same clade as VvMATE37 and VvMATE39 (<xref rid="fig4" ref-type="fig">Figure 4</xref>) had the potential to transport anthocyanins. The gene expression of VvMATE38 increased dramatically at the veraison stage, whereas those of VvMATE37 and VvMATE39 did not (<xref ref-type="supplementary-material" rid="SM1">Supplementary Figure S2A</xref>). These results suggested that VvMATE38 functions as an anthocyanin transporter for grape berry skin coloration.</p>

<p>VvMATE3 and VvMATE1 (VvMATE30 and VvMATE 31 in this study) have been reported to transport proanthocyanidins. The gene expression levels of VvMATE3 and VvMATE1 in seeds, where proanthocyanidin accumulation occurs, were high before veraison and decreased rapidly at the veraison stage, whereas those in berry skin did not change before and after veraison (<xref ref-type="bibr" rid="ref38">Perez-Diaz et al., 2014</xref>). These trends were consistent with the gene expression of VvMATE30 and VvMATE 31 in the <italic>in silico</italic> gene expression analysis shown in <xref ref-type="supplementary-material" rid="SM1">Supplementary Figure S2B</xref>. Based on these results, VvMATE30 and VvMATE31 were considered to play important roles in the accumulation of proanthocyanidins in grape seeds.</p>
<p>Aluminum ions (Al<sup>3+</sup>) in acidic soils, which account for approximately 50% of the world&#x2019;s cultivated land, are toxic to most plants. In contrast, iron ions are essential for plants, and their homeostasis is important for various enzymatic reactions, including respiration and electron transfer systems in photosynthesis (<xref ref-type="bibr" rid="ref5">Briat et al., 2015</xref>). Al<sup>3+</sup> and iron ions are chelated by organic acids, such as citric acid and malic acid, produced by plants. Chelation is important for Al<sup>3+</sup>detoxification and Fe ion facilitation (<xref ref-type="bibr" rid="ref22">Kochian et al., 2015</xref>). As mentioned above, the grape MATEs in Group 3 have a potential to detoxify Al<sup>3+</sup> and promote the translocation of iron ions <italic>via</italic> organic acid transport. Protein motif analysis showed that the grape MATEs in Group 3 had a unique structural feature (<xref rid="fig2" ref-type="fig">Figure 2B</xref>). This structural feature has also been observed in soybeans (<xref ref-type="bibr" rid="ref29">Liu et al., 2016</xref>), poplars (<xref ref-type="bibr" rid="ref28">Li et al., 2017</xref>) and flax (<xref ref-type="bibr" rid="ref2">Ali et al., 2021</xref>). This suggested that the structural features of the MATEs in Group 3 are important for the transport of organic acids.</p>
<p>In the same clade, VvMATE 46, VvMATE 47, and VvMATE 49 were present with the MATEs of other plants, which are related to Al<sup>3+</sup> detoxification or iron ion translocation <italic>via</italic> citrate transport (<xref rid="fig5" ref-type="fig">Figure 5</xref>). VvMATE46, VvMATE47, and VvMATE49 were expressed in the whole plant body, including roots (<xref rid="fig3" ref-type="fig">Figure 3</xref>). These results suggested that VvMATE46, VvMATE47, and VvMATE49 are involved in Al<sup>3+</sup> detoxification in roots and iron ion translocation in the plant body. The gene expression of VvMATE46, VvMATE47, and VvMATE49 were detected in berries (<xref rid="fig3" ref-type="fig">Figure 3</xref>), suggesting that they have a potential to transport organic acids and play a role in organic acid accumulation in grape berries.</p>

<title>Conclusion</title>
<p>This study performed a genome-wide analysis of grape MATEs and identified 59 genes in the grape MATE family. We collected and listed useful information, such as gene IDs, gene structures, protein sizes, motifs, predicted subcellular localization, and gene expression profiles. Phylogenetic analysis revealed the presence of four groups in the grape MATE family, and the transport substrates were estimated for each group. Physiological functions of grape MATEs were discussed together with the estimated transport substrates and gene expression profiles. From this discussion, the uncharacterized MATE, VvMATE38, was suggested as an anthocyanin transporter to color grape berry skin. Different genome annotations assigned different gene IDs for the grape genome, which led to confusion in grape research. In this study, the gene IDs by the different genome annotations were corresponded and the confusion was eliminated. The information provided in this study is essential for research on grape MATEs and will be useful in future studies.</p>
